The Pattern of Linkage Disequilibrium in Livestock Genome
Linkage disequilibrium (LD) is bases of genomic selection, genomic marker imputation, marker assisted selection (MAS), quantitative trait loci (QTL) mapping, parentage testing and whole genome association studies. The Particular alleles at closed loci have a tendency to be co-inherited. In linked loci this pattern leads to association between alleles in population which is known as LD. Two metr...
متن کاملCorrelation-based inference for linkage disequilibrium with multiple alleles.
The correlation between alleles at a pair of genetic loci is a measure of linkage disequilibrium. The square of the sample correlation multiplied by sample size provides the usual test statistic for the hypothesis of no disequilibrium for loci with two alleles and this relation has proved useful for study design and marker selection. Nevertheless, this relation holds only in a diallelic case, a...
متن کاملMeasuring and partitioning the high-order linkage disequilibrium by multiple order Markov chains.
A map of the background levels of disequilibrium between nearby markers can be useful for association mapping studies. In order to assess the background levels of linkage disequilibrium (LD), multilocus LD measures are more advantageous than pairwise LD measures because the combined analysis of pairwise LD measures is not adequate to detect simultaneous allele associations among multiple marker...
متن کاملCis-trans effects induced by linkage disequilibrium.
This note concerns theoretical and experimental studies of multifactorial traits, especially fitness and its components, in which (1) the loci studied are only a subset of those relevant to the character of interest and (2) the genotypes at the loci studied are in nonrandom association (linkage disequilibrium) with genotypes at the loci ignored. In these cases, phenotypic differences between ci...
متن کاملLinkage Disequilibrium Map by Unidimensional Nonnegative Scaling
A unidimensional nonnegative scaling model is used to construct linkage disequilibrium (LD) maps for human genome. The proposed constrained scaling model can be solved efficiently by transforming it to an unconstrained model. A LD map based on Hapmap data of 50000 SNPs is constructed by the proposed method using PC Clusters.
